After you beat Rayquaza the first time & the credits roll, you can go back & battle them again. Keep trying until they offer to join, but make sure to have enough open space on your team for them. I believe they have 3 star body sizes, and you can have a max of six on your team at any one time.

with that body thing, make sure you have at most two pkmn with you (no size 4 pkmn or if you use latios (size two( make sure by himself (i tried earlier today to get Kyogre+zapdos but failed cause of that)))) ;)
